Yes. The Logic Tiles for the Xilinx Virtex-II and Virtex-4 FPGAs are mechanically compatible and can be stacked together. Electrically, the Virtex-4 Logic Tile is a superset of the Virtex-II Logic Tile, apart from the lack of ZBT SSRAM. You should be able to migrate your design from Virtex-II to Virtex-4.
